通過の3兄弟は絵で覚えます。over は上を越える弧、through は中を通り抜けるトンネル、across は面の上をまっすぐ横切る線。フェンスは over、森は through、通りは across です。
Three ways of getting past something, each with its own picture: over arcs above, through tunnels inside, across cuts straight over a surface. A fence you go over, a forest through, a street across.

jump over the fence は、障害物の上を越える弧。walk through the park は、木々という「中身」の中を進むトンネル。swim across the river は、水面という面の上を、こちら岸から向こう岸へ引く線。障害物をどんな空間として見ているか、が選択のすべてです。
Jump over the fence: an arc clearing the top. Walk through the park: a tunnel among the trees — you're inside the stuff of it. Swim across the river: a line drawn over the surface, bank to bank. Everything depends on what kind of space you take the obstacle to be.

よくある間違い / Common Mistake
×We drove across the tunnel.
トンネルを通り抜けた。(のつもりで)

トンネルは筒。中を通るので through です。across は水面や道路のような「面」を渡るときの言葉。「中か、面の上か」で選び分けてください。
A tunnel is a tube — you pass through its inside. Across belongs to surfaces: streets, rivers, fields. Inside → through; over a surface → across.

through the night夜通し夜という時間のトンネルの中を通り抜ける。Traveling inside the tunnel of the night.
across the street通りの向かい側に渡った先の位置も across で言える。the café across the street(通り向かいのカフェ)。Across also names the far side: the café across the street.
over time時間をかけて時間の上を弧を描いて進んでいくうちに、の絵。Arcing along the surface of time as it passes.
