had been -ing は、過去のある時点まで続いていた経過を表します。I had been waiting for an hour when she arrived.(1時間待ったところで彼女が来た)。過去完了 had done が「その時点で終わっていた」を表すのに対し、こちらは「その時点まで続いていた」。終わりを見るか、続きを見るかの違いです。
Had been -ing covers what had been going on up to a point in the past: "I had been waiting for an hour when she arrived." Where the past perfect had done says something was finished by that moment, this form says it had been running until then. One looks at the end, the other at the stretch.

過去のある時点に立って、そこから手前を振り返るのが完了形です。振り返ったときに「もう終わっていた」と見るなら had done、「ずっと続いていた」と見るなら had been -ing。同じ出来事でも、どちらを見せたいかで形が変わります。経過の長さを言いたいときや、その時点に残っていた痕跡から遡るときに、この形が生きます。
A perfect form stands at a point in the past and looks back from there. If what you see is something already finished, you use had done; if what you see is something that had been running, you use had been -ing. The same events can take either form, depending on which view you want. This one earns its place when the length matters, or when you're reasoning backwards from traces left at that moment.

よくある間違い / Common Mistake
×It had rained, so the ground was wet.
ずっと降っていたので、地面が濡れていた。(のつもりで)
○It had been raining, so the ground was wet.

had rained は「降るという出来事が済んでいた」で、ひと雨あったことは伝わりますが、続いていた経過は見せません。濡れているという痕跡から「降り続いていた」を遡って示したいなら had been raining です。使い分けの目安は、長さや途切れなさを言いたいかどうか。for / since / all night のような期間の語が付くなら、まず完了進行形だと考えてください。
Had rained reports that a rain event was over. It tells you rain happened but doesn't show it running. To reason back from the wet ground to a stretch of continuous rain, you want had been raining. The guide is whether duration or unbrokenness is the point: if a length phrase like for, since, or all night is present, reach for the perfect continuous first.
