with の絵は「手に持っている、そばにある」です。cut it with a knife はナイフを握っている絵、go with friends は隣に人がいる絵。だから手に持てないものには使いません。電車で行くのは by train であって with the train ではないのは、電車を握れないからです。
The picture behind with is holding something, or having it alongside you. "Cut it with a knife" puts the knife in your hand; "go with friends" puts people at your side. What you can't hold doesn't take with, which is why you travel by train and not with the train.
握れるものか、乗るものか

手段を表す前置詞は2つあります。with は手に取る道具、by は方法そのもの。ナイフは握れるので with a knife、電車は方法なので by train。この線引きは、絵で考えると迷いません。手のひらに乗るかどうかを想像してみてください。乗るなら with、乗らないなら by です。

Picturing it settles the question: imagine whether the thing sits in your palm. If it does, with; if it doesn't, by.

よくある間違い / Common Mistake

電車で大阪に行った。(のつもりで)
○I went to Osaka by train.
電車で大阪に行った。
交通手段に with を使った形です。with は手に取る道具の語なので、電車には合いません。交通手段は by で、しかも冠詞を付けないのが決まりです(by train / by car / by plane)。ただし特定の一台を指すなら話が変わり、in my car / on the 7:40 train のように in や on を使います。by は「その方法で」という抽象的な言い方だから冠詞が落ちる、と考えると覚えやすくなります。
This uses with for transport. With is the word for a tool you pick up, and a train isn't one. Transport takes by, and by convention no article follows: by train, by car, by plane. Pointing at one particular vehicle changes things, and then you use in my car or on the 7:40 train. The article drops after by because by names the method in the abstract, which is a useful way to remember it.
